In Gerald's there's the tornado thingy where the Black Arms come down in StH05 as well as the Black Comet, but Black Doom himself and a winged Shadow can also go here.

There's also The Biolizard and the Artificial Chaos from SA2, and Emerl from Battle.

In Eggman's there's A LOT of references:

The Death Egg, The Intergalactic Amusement Park (Colors), EggmanLand and Dark Gaia (Unleashed), Perfect Chaos (SA1), The Egg Fleet, The End (Frontiers), Little Planet chained (CD), Sage, Metal Sonic, and all the red dots in the foreground are Badniks.

Last one is mostly based on Shadow Generations Dark Beginnings, with the broken moon and the flower valley.
